As you may be interested in avoiding flying from Lisbon to Faro since it may be expensive, please follow our advices down:
As Faro can be reachable from any main European city using low cost flight companies (like Easyjet, Ryanair, Airberlin, etc), you can fly straight away to Faro.
In case you fly to Lisbon we advise you to get a train from Station Oriente, located at 5 min distance by taxi from the Lisbon International Airport. The express train (called Alfa or Intercity) costs around 20 euros and takes you to either Faro or Loule in less than 3 hours. Alternatively, you can rent a car for around 50 euros and travel close to the Atlantic cost (to see the beautiful landscape) down to Algarve region in case you have some spare time.
Otherwise, take the motorway A2 from Lisbon to Algarve.

Vilamoura-Algarve, Portugal.
Algarve is a sunny region, located in the south of
Portugal, and is served by Faro International Airport. The
International Airport of Lisbon is 300 Km (186 miles) away
from Algarve.
